BioT5+: Towards Generalized Biological Understanding with IUPAC Integration and Multi-task Tuning

Recent research trends in computational biology have increasingly focused on integrating text and bio-entity modeling, especially in the context of molecules and proteins. However, previous efforts like BioT5 faced challenges in generalizing across diverse tasks and lacked a nuanced understanding of molecular structures, particularly in their textual representations (e.g., IUPAC). This paper introduces BioT5+, an extension of the BioT5 framework, tailored to enhance biological research and drug discovery. BioT5+ incorporates several novel features: integration of IUPAC names for molecular understanding, inclusion of extensive bio-text and molecule data from sources like bioRxiv and PubChem, the multi-task instruction tuning for generality across tasks, and a novel numerical tokenization technique for improved processing of numerical data. These enhancements allow BioT5+ to bridge the gap between molecular representations and their textual descriptions, providing a more holistic understanding of biological entities, and largely improving the grounded reasoning of bio-text and bio-sequences. The model is pre-trained and fine-tuned with a large number of experiments, including \emph{3 types of problems (classification, regression, generation), 15 kinds of tasks, and 21 total benchmark datasets}, demonstrating the remarkable performance and state-of-the-art results in most cases. BioT5+ stands out for its ability to capture intricate relationships in biological data, thereby contributing significantly to bioinformatics and computational biology. Batch-ICL: Effective, Efficient, and Order-Agnostic In-Context Learning

In this paper, by treating in-context learning (ICL) as a meta-optimization process, we explain why LLMs are sensitive to the order of ICL examples. This understanding leads us to the development of Batch-ICL, an effective, efficient, and order-agnostic inference algorithm for ICL. Differing from the standard N-shot learning approach, Batch-ICL employs $N$ separate 1-shot forward computations and aggregates the resulting meta-gradients. These aggregated meta-gradients are then applied to a zero-shot learning to generate the final prediction. This batch processing approach renders the LLM agnostic to the order of ICL examples. Through extensive experiments and analysis, we demonstrate that Batch-ICL consistently outperforms most permutations of example sequences. In some cases, it even exceeds the performance of the optimal order for standard ICL, all while reducing the computational resources required. Furthermore, we develop a novel variant of Batch-ICL featuring multiple "epochs" of meta-optimization. This variant implicitly explores permutations of ICL examples, further enhancing ICL performance.

CharacterEval: A Chinese Benchmark for Role-Playing Conversational Agent Evaluation

Recently, the advent of large language models (LLMs) has revolutionized generative agents. Among them, Role-Playing Conversational Agents (RPCAs) attract considerable attention due to their ability to emotionally engage users. However, the absence of a comprehensive benchmark impedes progress in this field. To bridge this gap, we introduce CharacterEval, a Chinese benchmark for comprehensive RPCA assessment, complemented by a tailored high-quality dataset. The dataset comprises 1,785 multi-turn role-playing dialogues, encompassing 23,020 examples and featuring 77 characters derived from Chinese novels and scripts. It was carefully constructed, beginning with initial dialogue extraction via GPT-4, followed by rigorous human-led quality control, and enhanced with in-depth character profiles sourced from Baidu Baike. CharacterEval employs a multifaceted evaluation approach, encompassing thirteen targeted metrics on four dimensions. Comprehensive experiments on CharacterEval demonstrate that Chinese LLMs exhibit more promising capabilities than GPT-4 in Chinese role-playing conversation. YAYI 2: Multilingual Open-Source Large Language Models

As the latest advancements in natural language processing, large language models (LLMs) have achieved human-level language understanding and generation abilities in many real-world tasks, and even have been regarded as a potential path to the artificial general intelligence. To better facilitate research on LLMs, many open-source LLMs, such as Llama 2 and Falcon, have recently been proposed and gained comparable performances to proprietary models. However, these models are primarily designed for English scenarios and exhibit poor performances in Chinese contexts. In this technical report, we propose YAYI 2, including both base and chat models, with 30 billion parameters. YAYI 2 is pre-trained from scratch on a multilingual corpus which contains 2.65 trillion tokens filtered by our pre-training data processing pipeline. The base model is aligned with human values through supervised fine-tuning with millions of instructions and reinforcement learning from human feedback. Extensive experiments on multiple benchmarks, such as MMLU and CMMLU, consistently demonstrate that the proposed YAYI 2 outperforms other similar sized open-source models.

Collaborative Synthesis of Patient Records through Multi-Visit Health State Inference

Electronic health records (EHRs) have become the foundation of machine learning applications in healthcare, while the utility of real patient records is often limited by privacy and security concerns. Synthetic EHR generation provides an additional perspective to compensate for this limitation. Most existing methods synthesize new records based on real EHR data, without consideration of different types of events in EHR data, which cannot control the event combinations in line with medical common sense. In this paper, we propose MSIC, a Multi-visit health Status Inference model for Collaborative EHR synthesis to address these limitations. First, we formulate the synthetic EHR generation process as a probabilistic graphical model and tightly connect different types of events by modeling the latent health states. Then, we derive a health state inference method tailored for the multi-visit scenario to effectively utilize previous records to synthesize current and future records. Furthermore, we propose to generate medical reports to add textual descriptions for each medical event, providing broader applications for synthesized EHR data. For generating different paragraphs in each visit, we incorporate a multi-generator deliberation framework to collaborate the message passing of multiple generators and employ a two-phase decoding strategy to generate high-quality reports. Our extensive experiments on the widely used benchmarks, MIMIC-III and MIMIC-IV, demonstrate that MSIC advances state-of-the-art results on the quality of synthetic data while maintaining low privacy risks.

Fortify the Shortest Stave in Attention: Enhancing Context Awareness of Large Language Models for Effective Tool Use

Recent advancements in large language models (LLMs) have significantly expanded their functionality and skills as tool agents. In this paper, we argue that a waveform pattern in the model's attention allocation has an impact on the tool use performance, which degrades when the position of essential information hits the trough zone. To address this issue, we propose a novel inference method named Attention Buckets. This approach enables LLMs to handle context by conducting parallel processes, each featuring a unique RoPE angle base that shapes the attention waveform. Attention Buckets ensures that an attention trough of a particular process can be compensated with an attention peak of another run, reducing the risk of the LLM missing essential information residing within the attention trough. Our extensive experiments on the widely recognized tool use benchmark demonstrate the efficacy of our approach, where a 7B-parameter open-source model enhanced by Attention Buckets achieves SOTA performance on par with GPT-4.

Are We Falling in a Middle-Intelligence Trap? An Analysis and Mitigation of the Reversal Curse

Recent studies have highlighted a phenomenon in large language models (LLMs) known as "the reversal curse," in which the order of knowledge entities in the training data biases the models' comprehension. For example, if a model is trained on sentences where entity A consistently appears before entity B, it can respond to queries about A by providing B as the answer. However, it may encounter confusion when presented with questions concerning B. We contend that the reversal curse is partially a result of specific model training objectives, particularly evident in the prevalent use of the next-token prediction within most causal language models. For the next-token prediction, models solely focus on a token's preceding context, resulting in a restricted comprehension of the input. In contrast, we illustrate that the GLM, trained using the autoregressive blank infilling objective where tokens to be predicted have access to the entire context, exhibits better resilience against the reversal curse. We propose a novel training method, BIdirectional Casual language modeling Optimization (BICO), designed to mitigate the reversal curse when fine-tuning pretrained causal language models on new data. BICO modifies the causal attention mechanism to function bidirectionally and employs a mask denoising optimization. In the task designed to assess the reversal curse, our approach improves Llama's accuracy from the original 0% to around 70%. We hope that more attention can be focused on exploring and addressing these inherent weaknesses of the current LLMs, in order to achieve a higher level of intelligence.

Multiplayer Homicidal Chauffeur Reach-Avoid Games: A Pursuit Enclosure Function Approach

This paper presents a multiplayer Homicidal Chauffeur reach-avoid differential game, which involves Dubins-car pursuers and simple-motion evaders. The goal of the pursuers is to cooperatively protect a planar convex region from the evaders, who strive to reach the region. We propose a cooperative strategy for the pursuers based on subgames for multiple pursuers against one evader and optimal task allocation. We introduce pursuit enclosure functions (PEFs) and propose a new enclosure region pursuit (ERP) winning approach that supports forward analysis for the strategy synthesis in the subgames. We show that if a pursuit coalition is able to defend the region against an evader under the ERP winning, then no more than two pursuers in the coalition are necessarily needed. We also propose a steer-to-ERP approach to certify the ERP winning and synthesize the ERP winning strategy. To implement the strategy, we introduce a positional PEF and provide the necessary parameters, states, and strategies that ensure the ERP winning for both one pursuer and two pursuers against one evader. Additionally, we formulate a binary integer program using the subgame outcomes to maximize the captured evaders in the ERP winning for the pursuit task allocation. Finally, we propose a multiplayer receding-horizon strategy where the ERP winnings are checked in each horizon, the task is allocated, and the strategies of the pursuers are determined. Numerical examples are provided to illustrate the results.

Improving Input-label Mapping with Demonstration Replay for In-context Learning

In-context learning (ICL) is an emerging capability of large autoregressive language models where a few input-label demonstrations are appended to the input to enhance the model's understanding of downstream NLP tasks, without directly adjusting the model parameters. The effectiveness of ICL can be attributed to the strong language modeling capabilities of large language models (LLMs), which enable them to learn the mapping between input and labels based on in-context demonstrations. Despite achieving promising results, the causal nature of language modeling in ICL restricts the attention to be backward only, i.e., a token only attends to its previous tokens, failing to capture the full input-label information and limiting the model's performance. In this paper, we propose a novel ICL method called Repeated Demonstration with Sliding Causal Attention, (RdSca). Specifically, we duplicate later demonstrations and concatenate them to the front, allowing the model to `observe' the later information even under the causal restriction. Besides, we introduce sliding causal attention, which customizes causal attention to avoid information leakage. Experimental results show that our method significantly improves the input-label mapping in ICL demonstrations. We also conduct an in-depth analysis of how to customize the causal attention without training, which has been an unexplored area in previous research.

From Indeterminacy to Determinacy: Augmenting Logical Reasoning Capabilities with Large Language Models

Recent advances in LLMs have revolutionized the landscape of reasoning tasks. To enhance the capabilities of LLMs to emulate human reasoning, prior works focus on modeling reasoning steps using specific thought structures like chains, trees, or graphs. However, LLM-based reasoning continues to encounter three challenges: 1) Selecting appropriate reasoning structures for various tasks; 2) Exploiting known conditions sufficiently and efficiently to deduce new insights; 3) Considering the impact of historical reasoning experience. To address these challenges, we propose DetermLR, a novel reasoning framework that formulates the reasoning process as a transformational journey from indeterminate premises to determinate ones. This process is marked by the incremental accumulation of determinate premises, making the conclusion progressively closer to clarity. DetermLR includes three essential components: 1) Premise identification: We categorize premises into two distinct types: determinate and indeterminate. This empowers LLMs to customize reasoning structures to match the specific task complexities. 2) Premise prioritization and exploration: We leverage quantitative measurements to assess the relevance of each premise to the target, prioritizing more relevant premises for exploring new insights. 3) Iterative process with reasoning memory: We introduce a reasoning memory module to automate storage and extraction of available premises and reasoning paths, preserving historical reasoning details for more accurate premise prioritization. Comprehensive experimental results show that DetermLR outperforms all baselines on four challenging logical reasoning tasks: LogiQA, ProofWriter, FOLIO, and LogicalDeduction. DetermLR can achieve better reasoning performance while requiring fewer visited states, highlighting its superior efficiency and effectiveness in tackling logical reasoning tasks.
